Replace the optional Graphify integration (tools/graphify + .graphifyignore) with an embedded CodeAtlas map: - tools/codeatlas/codeatlas_adapter.py: in-process codeatlas_rs backend exposing a stable JSON interface (check/build/query/explain/affected/god-nodes/path/diagnose) - codeatlas.json + docs/codeatlas/: deterministic component/relation map - .github/workflows/codeatlas.yml: regenerates the map on main (installs from PyPI) - opt-in 'architecture' extra (codeatlas-rs>=0.3.0) - tests/test_codeatlas_adapter.py

Summary
Replaces the optional Graphify integration with an embedded CodeAtlas architecture map.
tools/graphify/+.graphifyignoreremoved.tools/codeatlas/codeatlas_adapter.py— single integration point; embeds thecodeatlas_rsengine in process (no external CLI, no network, no API key) and exposes a stable JSON-on-stdout interface:check,build,query,explain,affected,god-nodes,path,diagnose.codeatlas.json+ generateddocs/codeatlas/— deterministic components / relations / symbols map..github/workflows/codeatlas.yml— refreshes the map onmain(installscodeatlas-rs/codeatlas-bundlefrom PyPI; no Rust toolchain needed).architectureextra (codeatlas-rs>=0.3.0); nothing here is required to build, test, or run the project.tests/test_codeatlas_adapter.py(skips itself when the engine is absent, so the default suite stays dependency-free).Why
Same command surface as the previous Graphify adapter (
check/build/query/explain/affected/god-nodes/diagnose), now backed by an embedded, deterministic engine rather than an external CLI. Coding agents can answer structural questions from the map instead of scanning every file, keeping context small.Notes
codeatlas-rs0.3.0 (codeatlas-bundle build).
